Removal of old monthly COL releases

Dear users of the Catalogue of Life, Since we started to use the new checklistbank.org infrastructure COL has released new versions every month since. We have always promised to keep these releases available in ChecklistBank for at least a year, but differently to the Annual Releases, we never planned to keep them forever. Finally we will now start deleting old monthly releases if they have exceeded one year, starting with the oldest releases from 2020-2023. https://www.checklistbank.org/dataset?releasedFrom=3&sortBy=created Both the alias and version of a COL release tells you whether it is a long term supported (LTS) annual release which we will keep forever, or a monthly one. If you need stable links to immutable content, we recommend to use the annual editions of COL. Otherwise identifiers of names in COL are stable and will resolve to the same name in subsequent versions, both monthly and annual. Their status, classification and associated information can change over time though. Please update React components

Dear all, we have changed the React portal components for ChecklistBank and would ask every user of these to update their dependency. There are some small changes to the Tree API coming up by the end of the week that will potentially break older tree browser components. Synonyms missing in coldp download of CoL

Unstable COL identifiers in latest October release

Dear friends of COL, we have released a new monthly October version recently that contains some bad identifiers: https://doi.org/10.48580/df7lv Some taxa have temporary identifiers in the UUID format, for example Apis mellifera: https://www.catalogueoflife.org/data/taxon/bc15e6bb-fe11-4a8c-ac6f-a1f7d919… The old identifier FN46 has been deleted. Luckily we provide tombstone pages for these so you can still resolve them and find their latest use: https://www.catalogueoflife.org/data/taxon/FN46 We are working hard to find the problem and fix it in the next release where these temporary identifiers will be replaced with their previous versions again. Please do not store the temporary UUIDs as they will expire soon. Once resolved I will inform you all on this list. NamesIndex missing translations?

Dear list, I'm using the very handy NamesIndex in order to translate between different taxonomic sources. In the case of CoL and iNaturalist, I found that only roughly half of the entries (from a recent export) have both the CoL ID and iNaturalist ID set. For the entries pertaining to the rank "species" the situation is particularly bad, only roughly 10% (4353 of 41109) of the entries do any real translation. 1. Why does the nidx export contain rows with either of the IDs empty at all? 2. Why are so many of the species in particular not correctly mapped? Is this due to missing authorship in the iNaturalist checklist coupled with a strict matching algorithm? ChecklistBank in read only mode

Dear users, we are upgrading the ChecklistBank database this week and unfortunately have to turn the system into a read only mode for some time. We expect work to be finished by the end of the week. Until then you can use CLB as normal, but all changes to data including newly registered datasets, users, downloads or editorial work will not persist and be discarded. Tombstone pages for deleted IDs

CLB API related data

Dear list, I'm developing a national "datawarehouse"/repository for natural history observation/occurrence data integrating several sources including GBIF and iNaturalist. For this purpose I'm generating lists of names and taxa related to the different ingested observation sources. In order to offer unified taxon search and filter functionality, I need equivalence mappings between ID-namespaces of different checklists (GBIF, CoL, internal, ornitho.lu, etc). I noticed that the CLB API offers the call `/dataset/{key}/nameusage/{id}/related` which for key=3LR and datasetKey=139831 [iNat] returns a correspondence. Where does the data for this mapping come from? Examining both the CoL and iNat checklists NameRelation.tsv (from the CoLDP downloads) didn't give a match. Is this data imported into CLB though a different checklist or is it supplemented though some more hidden datasource? The ID-namespace translation does not seem to be universally implemented and seems somehow tied to the dataset (translation from iNat to CoL didn't seem to work), is this correct? Do you plan on supporting my use-case more explicitly in the future? I would prefer not to use the CLB API and instead import the relevant checklists into our postgresql database in order to allow for an efficient and flexible operation. ChecklistBank Test Environment to be reset on 16th January

API Introduction

Dear all, as you all know at the end of last year the Catalogue of Life has moved to a whole new infrastructure and now offers a new and richer API. As I had a few similar requests vie email lately I thought it would be good to give you a quick introduction to get started, while we are still working on better documentation. The basic concept has changed in the sense that the API does not only expose the Catalogue of Life (COL), but all of ChecklistBank (CLB) which hosts a large number of taxonomic or nomenclatural datasets including the sources that we use to assemble the COL. You can read here more about it: https://www.catalogueoflife.org/about/colpipeline The base URL of the API uses Swagger to exposes a rudimentary documentation of all the available REST resources and allows you to test it with real data: https://api.catalogueoflife.org In order to access the latest version of COL you need to use the datasetKey=3LR (note that the swagger generated API docs do not allow strings, please use the currents release key 2242 for testing or curl). Maintenance work coming up - API in read only

Dear COL users, we are preparing for a larger update of the main database over this weekend for which we will have to turn the COL API into a read only mode. We expect the work to start later today and to stay in read only mode until early Monday. Please excuse any inconveniences during that time. The COL portal and most of the API will work just as usual, but expect the following services to be unavailable: - dataset imports - any active project work incl. sector syncs and tree manipulations - name matching With the changes to come we will be prepared to synchronise COL Checklist Bank with the GBIF registry and thus ingest all GBIF checklist datasets including all of the Plazi work. Dear Scott, I must have missed your email in march, sorry for that. Let me still answer your important questions about the monthly downloads. COL aims to produce a monthly release which we will keep at least for a year accessible via the API with all its features. Each release has its distinct datasetKey in ChecklistBank. There is no fixed day when we will issue the release. Moving to the new infrastructure at the end of last year caused a few teething issues which made us skip a few releases in january/february for example. We hope this will not happen again and you should see now regular monthly updates. One of these releases will be tagged as an Annual release which from the API point of view is just the same as a monthly one. But it will not be removed from ChecklistBank and therefore you have long term access via the API to it. We plan to issue the next annual release in June. Once a monthly release is deleted, we will still keep the data in various formats for download. But it will be gone from the database. The download archive contains a DwC archive (YYYY-MM-DD_dwca.zip) and an ACEF archive (YYYY-MM-DD_acef.zip) right now, with the next May release we will also add a new ColDP archive to the supported formats. A native postgres dump is on our list too, but that is not straight forward as COL is just a small part of ChecklistBank and we will need to filter out the relevant bits. Prior to December 2020 we only had DwC archives, but these has used some slightly different terms than we use today. Note that we do not export a flattened classification (family, order, etc) at this stage, but we plan to add that back in again in a not too distant future. The same applies also to ColDP. The ACEF archive is slightly special. We used it to transfer the data to the old systems and uses \N to represent NULL, which is a postgres specific convention. The files are proper CSV files with a header row and not tab separated. There is a short SQL script to load the ACEF files into a postgres database which also has DDL: https://github.com/CatalogueOfLife/backend/blob/master/webservice/src/main/… The DwCA and ColDP archives on the other hand use just an empty string and also use a header row with the term names. Files in both dwca and coldp are tab delimited and use the .tsv file extension. For ColDP we maintain a Postgres, MS Access and Excel schema, but that needs some small updates as we are about to freeze the format for a final & fixed 1st version. Dear COL users, we have just put live a new November edition of the Catalogue of Life. This monthly update is special for a variety of reasons: 1) It is only available through the new infrastructure, i.e. the COL Portal, API and COL ChecklistBank. We have stopped converting the data back into the legacy database structure driving the old Annual Checklist (AC) interface. 2) It uses a new set of identifiers. These are still preliminary and under review in this release and will change with the next release due in a few weeks. With that next release though, they will remain stable and we will then also provide a mapping from the previous hash based identifers. 3) It is exposed for the first time through the new COL Portal which is getting closer to have all major features in place to replace the old AC interface. It also hosts and gives dynamic access to all previous annual editions with their original interface at that time. Please consider this still a beta version. There are still many things to improve, but we think this is a first useful version with all essential features in place and we are happy to receive feedback on bugs, missing features or other kind of enhancements. With the next major release we will also move the new software back to the old and final domain catalogueoflife.org<http://catalogueoflife.org> and deprecate catalogue.life. COL API Change

Dear all, we will be changing the Catalogue of Life API tonight, removing vernacular name hits from the name search and instead providing a dedicated but for now rather basic search for vernacular names only. This might lead to short downtimes over the next hours. We are also getting closer to a first release of the new COL website and ChecklistBank. If you feel like trying it out and influencing our early work, feel free to give it a try tomorrow and leave feedback with github, see links below.
